Just had a massive downpour and seems the inner tube of the vertical flue lets water in .

The boiler is not connected as the plumber is doing that next week but I have put the flue through the roof hence noticing it .

It's a condensing flue for oil system.
It is new and water is only coming from the middle and no where else.

I didn't know if this is normal .

This is normal also your dectite isn’t sealed / correctly installed eg your flashing

Also your flue looks a bit close to the roof

The photo was taken before sealent and waterproof screws wasput on.

Regarding distance what is official measurement , plumber dint mentioned it when I said where I would put it.

What’s the manufacturer of the oil boiler ?

Flue termination requirements will be found in the manual for the boiler, alternatively in the OFTEC books. They vary depending on certain scenarios.
As Simon says though you really should leave this to the installer. Safe discharge of POC is not to be compromised.

I wouldn't use a dectite flashing on a flat roof your better off with a spun aluminium flashing there's gonna be alot of water splashing about on a heavy down pour . Kop
